SMAK Santo Yusup berdiri sejak tahun 1984. Pada awal berdirinya SMAK Santo Yusup berada dibawah naungan Yayasan Wijana sejati. Dalam perjalanan waktu Yayasan Wijaya Sejati dan dua Yayasan lainnya yaitu yayasan Wiyata Dharma dan Yayaysan Yohanes Gabriel, dilebur menjadi satu yaitu Yayasan Yohanes Gabriel. Saat ini SMAK Santo Yusup berada dibawah naungan Yayasan Yohanes Gabriel perwakilan I Surabaya. SMAK Santo Yusup diasuh oleh guru-guru yang pada umumnya Sarjana Pendidikan, terdiri dari guru tetap dan guru tidak tetap yang berjumlah 20 orang. Dibantu oleh 3 karyawan TU dan keuangan, 1 petugas perpustakaan, 3 security dan 3 orang pembantu pelaksana. Di SMAK Santo Yusup terdapat 9 kelas dengan masing-masing 3 kelas di setiap tingkatannya.
