Aplikace MojeID Autentikátor zvyšuje zabezpečení účtu mojeID tím, že k nutnosti znát heslo přidává nutnost vlastnit mobilní zařízení, v němž je tato aplikace nainstalována a propojena s účtem mojeID. Ověření se potom děje tak, že při každém přihlášení k účtu mojeID (nebo při jiné operaci, k níž je vyžadováno heslo) se zobrazí v propojeném mobilním zařízení zpráva, a teprve po jejím potvrzení se přihlášení k účtu dokončí. Zpráva obsahuje i kód, ten ovšem uživatel neopisuje, pouze zkontroluje, zda účet mojeID vypisuje stejný kód. Tento způsob ověřování se aktivuje v nastavení účtu mojeID. Pokud má uživatel aktivované ověřování pomocí jednorázovného hesla (OTP), musí předtím tuto možnost odebrat, protože tyto dva způsoby ověřování se vzájemně vylučují. Aplikace umožňuje propojení pouze s jedním účtem mojeID.Aplikace vyžaduje nainstalované Služby Google Play.
