1885년 한국에 미국 언더우드(H.G Underwood) 선교사가 들어온 이후 그를 중심한 미국 북장로교 선교사들이 평양신학교를 세우고 장로교 총회(공의회, 독노회)를 조직했습니다. 1932년 일본 제국 주의는 한국에 신사참배를 강요했고, 장로교 총회는 1938년 제 27차 총회에서 신사참배를 할 것을 가결했습니다. 하지만 신실한 목회자들은 신사참배 거부 운동을 했습니다.대표적인분들은 주기철 목사 이기선 목사 한상동 목사 주남선 목사 손양원 목사 손명복 전도사 조수옥 전도사 등입니다. 주기철 목사는 순교했고 한상동, 주남선, 손양원 목사 등은 해방과 함께 출옥한 이후 신앙 재건 운동을 했습니다. 그 일환으로 개혁주의 보수신학을 회복하기 위해 1946년에 부산에 고려신학교 를 세웠습니다. 당시 고려신학교장은 박윤선 박사였고 총무는 손양원 목사였습니다. 총회는 출옥 목회자들이 세운 고려신학교를 인준해 주지않았고 고려신학교를 지지하는 경남노회 의 총대를 인정하지 않았습니다. 1952년에 경남노회는 총회와 결별을 선언하고 고신총노회를 조직했습니다. 1956년 고신 총노회는 고신 총회로 개편하고 1965년 고신 총회는 유지재단 인가를 받았습니다. 1978년 고려신학교는 고려신학대학원으로 인가를 받았고 1998년 고려신학대학원은 천안으로 옮겼습니다.대한예수교장로회 고신총회는 일제시대에 신사참배를 거부한 목회자들의 순교적 정신으로 세워진 교단이며, 현재 34개의 노회와 2,000여개의 교회로 이루어져 있습니다. 신학교육은 개혁주의 보수 신학을 가르치는 부산의 고신대, 천안의 고려신학대학원에서 이루어지고 있습니다.
